UPDATE: Problem solved
Yesterday I swapped the lower part of the TB back to the stock one. I'm pretty sure that was the problem. One thing I noticed was that there was a metal clip-looking thing screwed into the long middle hole where the two TB halves meet up. This was missing from the stock 1G housing, since the previous owner blocked the FIAV. I don't believe that that would cause the high idle as it actually looks like it just slows down coolant flow or something, but I'm sure it's better that it's in there. Whatever the problem was with the lower part, it's fixed now. It idles smoothly at 1200 cold just like it used to, then goes down properly to 750 warm (after I did some BISS and throttle stop tweaking that is).
I also ported the TB elbow since my friend brought up a good point. Because it is smaller, there is a step from the stock 2G elbow to the 1G TB opening, and right at that step, on the TB, there are a few air passages that look like they might want some air. With that step there, the air might just pass over the holes, and possibly even create a vacuum and try to suck air out of them. I don't think that this would've caused the high idle, but it might have caused some adverse effects anyway. It's better to just port the elbow, even if you're upgrading soon.
The part throttle cruise stumble problem mostly went away, but it still does it a tiny bit. I'm hoping that I can get rid of it with some more adjusting and tweaking. I logged my car last night as well, and the TPS only said 97%, so I'm going to advance that a little bit, which will cause the idle to go up a little so I'll compensate with the BISS/throttle stop, and hopefully it'll be running 100% perfect again.
Thanks for all the help and ideas everyone.
