I am pretty certain that the block dowells are there because we just did a clutch and new alloy flywheel. I remember is being a stubborn on one dowellMore food for thought....... Since it was an engine transplant, are you 100% sure that the 2 gearbox/engine block dowells were in place ? I've seen a lot of severe vibration issues directly related to one or more dowells not being present. What happens is the input shaft isnt centred on the crank and the clutch plate is then out of balance . In most cases the clutch centre tears out, and it is only then that it is discovered that a dowel or 2 are AWOL !
I was thinking balance shafts myself, but even when they're are phased 360 degrees out, the vibration is noticeable, but not THAT bad.... You can feel it at idle free revving the engine anyway.... So I have sort of discounted that balance shaft theory.

What about the other one ? Maybe back all the bell housing bolts off and lever the casing/block apart a few mm and confirm you can see both ?
you said there was 4g61 parts in there, who ever put the block together didnt use half and half? like keep one balance shaft and use the 4g61 oil pump?
the 4g61 oil pump doesnt have the balance on the pump side but still has access on front side for the balance shaft that takes the belt? not fun but could drop the sump off the check.

You need to have all the marks lined up correctly AND the balance shaft's in phase.
